卡尼鄂拉蜂越冬工蜂咽下腺转录组学分析

Abstract :

为探究卡尼鄂拉蜂(Apis mellifera carnica)越冬工蜂在越冬、春繁和淘汰3个阶段咽下腺(HGs)的调控变化规律,对蜂群3个关键阶段工蜂咽下腺进行转录组测序,差异表达基因筛选、功能富集等一系列转录组学方法分析工蜂咽下腺活性功能基因的变化,并通过qPCR对测序结果进行验证。结果表明:在3个阶段工蜂咽下腺组织中共鉴定到21 441个基因,其中737个基因在不同阶段的组织中差异表达。对差异表达基因分析发现,蜜蜂咽下腺有30个基因与糖类和能量代谢、转录因子等功能相关,其中在蜜蜂春繁阶段高表达15个,越冬阶段7个,淘汰阶段3个。这一研究提示季节性介导的咽下腺活动变化与冬春季节期间数百个基因的表达水平和模式变化显著相关。

蜜蜂球囊菌虫中长链非编码RNA的分析与鉴定

Abstract :

蜜蜂球囊菌(Ascospheara apis)是一种广泛存在的、专性寄生蜜蜂幼虫的真菌病原。目前尚无球囊菌的lncRNAs的相关研究报道。本研究利用RNA-seq技术和链特异性建库方法对A.apis的菌丝和孢子进行深度测序,共预测出379个lncRNAs,包括反义链lncRNAs、基因间区lncRNAs、内含子lncRNAs和正义链lncRNAs。上述球囊菌lncRNAs具有类似于动植物lncRNAs的特点,例如较短的长度,以及较之蛋白编码基因更少的外显子数和转录本异构体。我们进一步利用RT-PCR技术验证了15个球囊菌lncRNAs的表达,证明它们真实存在。研究结果不仅丰富了真菌的lncRNAs信息,也为探究球囊菌中lncRNAs介导的基因调控提供了一定基础。

Abstract :

环状RNA(circRNAs)是一类新近发现的内源性非编码RNA,它们在microRNA(miRNA)功能和转录调控方面发挥重要作用。虽然在动植物中已鉴定出大量circRNAs,人们对东方蜜蜂微孢子虫(Nosema ceranae)的circRNAs却知之甚少。本研究利用二代测序技术和生物信息学分析方法,在N.ceranae孢子样品中预测出204个circRNAs,包括174个外显子circRNAs和30个基因间区circRNAs。我们利用RT-PCR技术验证了7个circRNAs的表达,进一步构建了circRNAs的调控网络,16个circRNAs可作为miRNA海绵吸附结合3个miRNAs。GO分类和代谢通路富集分析结果表明上述circRNAs可能在N.ceranae孢子中具有重要功能。本研究为微孢子虫的circRNAs的首次研究报道。研究结果为深入理解N.ceranae的基础生物学提供了新的思路。

基于RNA-seq技术分析意大利蜜蜂幼虫肠道响应球囊菌胁迫的高表达基因 PKU

对意蜂幼虫肠道组织基因进行深度RNA测序,并对高表达基因进行GO注释和KEGG分析,旨在揭示意蜂幼虫免疫抗病机制。分别取3、4、5、6日龄意蜂幼虫中肠组织抽提RNA,合成cDNA。得到的总读段数都在26 715 638条以上,有效数据达到97%以上,且测序饱和度良好,说明测序所得数据真实可信。将测序有效数据和意蜂公布DNA数据库进行比对,发现意蜂幼虫肠道中有13 789个基因有不同程度表达。选取各样本FPKM排序最前且表达水平最高的100个基因进行GO注释,这里主要涉及细胞组分、分子功能和生物学进程功能分析。利用KEGG分析显示这100个高表达基因分布在能量代谢、翻译、组装和降解以及信号转导等多条通路上。初步分析相应共有基因和特有基因在相关通路上的作用,并对意蜂幼虫肠道受球囊菌胁迫后的相关免疫机制进行一定分析。

为探讨可变剪接基因在宿主响应球囊菌(Ascosphaera apis)胁迫过程中的作用,基于前期已获得的意大利蜜蜂(Apis mellifera ligustica)幼虫肠道转录组数据进行可变剪接基因分析。在正常的意蜂4日龄幼虫肠道(AmCK),球囊菌胁迫的意蜂4、5和6日龄幼虫肠道(AmT1、AmT2、AmT3)中共鉴定出55 895个可变剪接事件,以外显子跨越和可变3′端剪接为主。各样品的共有可变剪接基因数为8 157个,AmT1、AmT2、AmT3的特有可变剪接基因数分别为207、334和542个。GO分类结果显示共有可变剪接基因分布在50个GO条目。KEGG代谢通路富集分析结果显示,共有可变剪接基因富集在290个pathway,基因富集数最多的是内质网蛋白加工、RNA运输和碳代谢。上述分析结果揭示了可变剪接基因在意蜂幼虫肠道响应球囊菌胁迫过程中的重要作用,为深入研究可变剪接基因的功能打下了基础。

Abstract :

The effects of the ester group and solvent on the structure and antioxidant activity of pinobanksin were carried out using DFT calculation. First, the properties of the intramolecular hydrogen-bonds in the investigated compounds were studied. Second, the antioxidant capacities of the investigated compounds were analyzed by HAT, SET-PT and SPLET mechanisms from thermodynamic point. The conclusions are: 1) HAT mechanism is most favorable in the gas and CCl4 phases, while SPLET mechanism is more favored in the CH3CN and H2O phases. In the CHCl3 phase, the thermodynamically preferred mechanism is HAT for the 3 - OH and 5 - OH groups. While, HAT and SPLET mechanisms may run simultaneously for the 7 - OH group. 2) Replacing the 3 - OH group by ester group with different alkyl chains does not change much of the antioxidant activity of pinobanksin. 3) Besides, the 7 - OH group contributes mainly to the antioxidant activities of the investigated compounds.

In practical use, ionic liquids (ILs) often mix with cosolvents to reduce the high polarity, large viscosity and high cost of pure ILs. Hydrogen-bonding interactions greatly influence the properties of IL-cosolvent system. In this work, the interactions between an IL 1-butyl-2,3-dimethylimidazolium tetrafluoroborate ([BMMIM][BF4]) and DMSO have been investigated by attenuated total reflection infrared (ATR-IR) spectroscopy and density functional theory (DFT) calculations. Excess infrared spectroscopy and twodimensional (2D) correlation infrared spectroscopy were applied to analyze the infrared spectra. It is found that: 1) Hydrogen-bonding interaction is the main cause that induces the infrared spectra change of v(C-H) and v(C-D). 2) The hydrogen-bonding interactions involving C4,5 H change prior to that of the alkyl C H in IBMMIMHBF4]. 3) The hydrogen atoms in the CH3 attached to N3 are more preferred to be hydrogen-bond donors than the other hydrogen atoms in the [BMMIM](+) cation. 4) The hydrogen bonds in the [BMMIM](+)-[BF4](-) and [BMMIM][BF4]-DMSO complexes are the closed shell interaction and are electrostatic dominant. 2018 Elsevier B.V. First identification of long non-coding RNAs in fungal parasite Nosema ceranae SCIE

Abstract :

Nosema ceranae is a unicellular fungal parasite of honey bees and causes huge losses for apiculture. Until present, no study on N. ceranae long non-coding RNAs (lncRNAs) was documented. Here, we sequenced purified spores of N. ceranae using strand-specific library construction and high-throughput RNA sequencing technologies. In total, 83 novel lncRNAs were predicted from N. ceranae spore samples, including lncRNAs, long intergenic non-coding RNAs (lincRNAs), and sense lncRNAs. Moreover, these lncRNAs share similar characteristics with those identified in mammals and plants, such as shorter length and fewer exon number and transcript isoforms than protein-coding genes. Finally, the expression of 12 lncRNAs was confirmed with RT-PCR, confirming their true existence. To our knowledge, this is the first evidence of lncRNAs produced by a microsporidia species, offering novel insights into basic biology such as regulation of gene expression of this widespread taxonomic group.
